Tell LILO to install in the boot sector of your Linux partition, not in
the Master Boot Record.  (You should get asked which you want near the
end of installation.)

Alternatively, if you've already installed LILO in your MBR, you can set
up to dual boot Windows from LILO; this is covered in the LILO
documentation, or there might be a HOWTO about it.
