Killing bootprep.sh means that the PReP kernel won't be built. Honestly, I have no idea if a PReP install even works... What annoys me about bootprep.sh is that it builds a kernel as part of the boot-floppies build process; I don't see why it can't just use a kernel-image package like every other arch.
