That is probably a misunderstanding - this commit refers to the
OTG port, for which there is indeed no support in kernel 3.16. 

The two USB host ports are supported in kernel 3.16.

No, flash-kernel does not update u-boot. It generates boot
scripts to be executed by u-boot, builds uImages to be loaded
by u-boot and has the ability to write kernel images to onboard
flash on certain devices, but it does not touch u-boot itself.
