Package: apache2.2-common
Version: 2.2.9-7

/etc/apache2/conf.d/security default config file overrides
ServerTokens and ServerSignature parameters of
/etc/apache2/apache2.conf
Are these duplicates really necessary?

They are not duplicates as they are no longer in apache2.conf. You
have denied dpkg to update apache2.conf during ugrade and therefore
still have the old version.
