update from which version to which? You install from the CD? You have apt
installed, where do you get the new version from? Whats the error?
Slink came with apt? Oh, its a long time, since I used slink...

On my slink cd:
kernel-image-2.0.36-mvme162_2.0.36-1.deb

If you install that kernel image, you should have the config file. Not sure
if you have the config file installed right after the base install, since
there are several images from the sub architectures, but the kernel you are
using to boot should be available in the deb file on the CD.

PS Mot doesnt have some m68k machines to donate by chance? Besides the
severe lack of m68k maintainers, there is also a slight shortage of powerful
networked m68k machines...
