reinstall (dpkg --get-selections , debconf-get-selections and general
backup of /etc /home /usr/local and so on might help). 

You can also consider to reduce (from a live cd with
parted/gparted/qtparted) you existing i386 partition and use it as
chroot system (for flash, win32codecs for mplayer, and so on) inside the
amd64 system.
