In academic circles it's common to use Tex/Latex. This is also the
format required by most journals, if you plan to publish. A GUI
frontend like lyx might help you to get started.

Unix geeks on the other hand prefer *roff, i.e. groff/troff. While
it's probably a little easier to learn than Tex you might have trouble
convincing publishers to accept *roff input. Also, there seems to be
no nice GUI for that. Late Richard W. Stevens used to write his books
in *roff though, so anybody using it presumably follows a good
tradition (like Rich Teer did with his recent "Solaris Systems
Programming" volume :) )
