for future reference. Once before, after upgrading, I found that all
my important messages were unmarked; this time, I caught the process
red-handed.

Are you using IMAP?
If so, this could be the same as in bug #117429, point 3).
I think all flags, be it important, unread or todo, are handled by the
same system.
