I encountered the same problem, yesterday. On irc://irc.freenode.net/#debian,
user xingu provided me with kind of a fix: In /boot/grub/menu.lst, to
the line "# defoptions=", I added "clocksource=tsc", then called
upgrade-grub.
Since that, the clock behaves normal.
PS: This box is also a AMD K6-2/400; on the other box (K7), there are
no clock issues.
