KDE4 actually uses the same directory as KDE3, however some distributors 
changed that to allow parallel usage of both versions.

My guess it that there is a distributor provided upgrade tool which does 
something similar, but for whatever reason failed to run when you started 
KDE4 first.

For a real upgrade - as in "don't need KDE3 configs anymore" - it should be 
possible to symlink the two directories.
