It depends, adapt the package so that it can obtain configuration from
multiple files (like /etc/apt/apt.conf.d/) and have the new package
provide some files in that directory.
If that doesn't work, then you have to manually replace/generate
the configuration file but you're not allowed to do it automatically,
you should at least ask the user a confirmation with debconf.
