This issue is not specific to su-to-root: gksu has the same problem:
you have to change the gconf key /apps/gksu/sudo-mode to use sudo mode.
However, once you have done that, su-to-root -X will also work, since
it will call gksu.

In the case of text-mode su-to-root, maybe su-to-root can call
gconftool -g /apps/gksu/sudo-mode
to see whether it should use sudo instead of su.
