I think modules.conf should not be overwritten on an upgrade of it's utils
I always lost every configuration I have done for my soundcard and my isdn
modules whenever I upgrade to new versions of modutils (modconf?) shouldn't
it be put at conffiles ;)?

Indeed. If you look at /etc/modules.conf the first lines state very
explicitly that you should never modify it since it is a generated
file.
