libavcodec indeed seems to work fine on a pure64 system.I had some troubles with xvid though. Initially it worked fine when encoding an mpeg2 movie, but it quickly crashed with a segfault (libavcodec encoding worked fine, so I suspect it was xvid). I now run it from an ia32 chroot...
