While I confirm that I consider it helpful to somehow mark removed
packages.  However, I'm pretty sure moving the repositories around as
well as droping the debian/ dir from the master branch will break
machine-readable gatherer as well as team metrics commits gatherer. 

As the most simple way to mark removed packages I could imagine
to add a changelog entry like

packagename (version) REMOVED; urgency=none

  * Package was removed - see ROM bug #bugnumber

I agree that this way is not as clear as the other suggestions but it
should be safe for automatic consumers of the repository.  I'd be
perfectly fine if someone would check / enhance the code of those
automatic tools consuming the repository data to make these more
flexible.
